Variance = (WebClock time - system/platform time)

Let's say you were clocked in for 8 hours but the platform shows you logged in for only 6.75 hours. Your variance would be 1.25 hours.

As far as what helps bring that number down? Don't upload a job before you take a quick break, etc. Stay in the job and then upload/download when you come back. Also, if you can see your queue, make sure another job in waiting for you when you upload. Yes, this will affect your line count some, but you will have a lot less "variance."
