This was driving me nuts, also. If you want to turn off just the application notifications but leave all other sounds operational (like those needed for email notification, etc.) click the speaker icon in the task bar, then click "mixer" at the bottom There should be different sliders for sound applications. Under "applications" pull that slider all the way down.
