You probably won't get bad references....Put down the numbers you used when you worked there and the people you feel comfortable with giving a reference. I don't think it is a ding against you if they can't find them. Sort of depends on the job. I kept track of some of the people that I thought would turn out to be important, or at least could find them through other people. With the real MTSOs where you never really get to know anyone, just let it fly through their personnel department. Most personnel departments just verify that you worked there and don't say much else (it is safest for them that way).
I do understand though. Working for these ghosts you don't get much in the way of personal references.
